Glass Pillars were tall structures that would indicate where a stronghold was located. They were added in the beta 1.9 pre-release 3, but in beta 1.9 pre-release 4, they were removed and replaced by the Eye of Ender system for finding strongholds.
Glass pillars were most likely only used to show the location of strongholds while the eye of ender was still being implemented.
One of the glass pillars would lead to the Stronghold's portal room and the other would lead to a Silverfish spawner.
